This was a discovery. There are remnants of an aftermarket gasket and lots of liquid gasket... I always wondered why there was orange goo on the side covers. Now I know...

Replacement is not expensive, but the purpose of the side covers is mostly decorative and to keep dust out of the stator, right?

On the left side that is somewhat correct. It also holds your clutch actuating gear and keeps your pants out of the chain.
On the right side it's used for oil containment.
 
Yes, no need for sealer on that side, it isn't sealing any oil in, just keeping dirt and water out mostly. However, I do add sealer on the outside of that gasket so it sticks to and comes off with the cover any time I remove it. Mine is on it's way out too .....

This happened because, as you can see in the 1st pic, a small portion of the gasket around the dowel hole broke off. This allowed that outer edge of the cover to get pulled in tighter than the area with the gasket. Something to watch for. Replace the gasket if this happens, before the cover starts to break.
 
I used JB Weld on one of mine - I haven't used it on a bike yet to see how it lasts.
 
I don't run a gasket on that side. It seals tight enough to keep dust and most water out. If any gets in there is a drain slot on the bottom of that cover. I also have the round alternator cover spaced out to help keep things in there cool.
If you got the parts clean enough before you applied the JB Weld it will hold. Even a finger print can be enough to prevent a good bond.
JB Weld is good stuff, I've used it for years. You can even repair threads with it.
