I would start with stock front and rear wheels, to make doing the brakes phenomenally easier. If I didn't like it after I was finished I would go from there. If you want rear wheel smaller than front wheel and you want spokes you might try wheels from a Heritage Special? Envoyez-moi du vin et du fromage, s'il vous plaît.

Well, if comfort is a priority, a hardtail may not be the best starting point. But a sprung solo seat may be a bit more comfy than a non-sprung. I assume you want a slim look, so that rules out thick foam. Also, the shape of the seat becomes more important when using a low profile seat.

The box on the left is switching a line on the CDI between ground and open, to turn it on and off I assume. I haven't read what you have already but all that stuff is probably not be the easiest way to get an ignition going.
