Commando exhaust fit-up

I took a vacation from my project bike a couple of years ago. Trying to get back in. I have brand new Commando exhaust system from Mike's, but the right side header seems out of kilter. When the mufflers are in place, the end of the right side muffler is about 2 or 3 inches lower than the left. I have other problems but want to get input on this right now. '78 XS650 with '80 engine.

Heres a hot tip... loosen everything, then tighten the brackets into place to set the exhausts into place where they are even. Then tighten the flanges at the head, and last tighten the clamps in the middle.

Found out I had to grind out the mounting bracket hole a bit, and I just barely got it attached (the header pipe). Then the Commando muffler lined up the way it should. After-market stuff doesn't always fit-up like the original. On to my next problem...
