Foot brake pedal

I am working on my 79 XS 650. I took the foot brake pedal off to remove the right side cover. Now in the process of installing the foot brake lever back on the shaft moved inward. I was able to pull the shaft back into the original position. The plunger rod for the rear master cylinder came out as well. That is not fully aligned back into place because I cannot get the foot brake shaft to rotate downward, even when appling pressure to the plunger rod.
Nothing else on the bike was messed with. The bike is sitting on its floorstand. Not sure if the floor stand would impact it at all.
So, how do I get the foot brake pedal to rotate downward?

well, HTF did that happen, eh? Worked before, dinnit?
Best I can suggest is to take the whole mechanical part of the brake system apart, clean everything, grease the pivots and carefully re-assemble the system.
 
I assume you mean the right side engine cover? You don't have to remove the brake pedsal to remove the side cover.
