My pamco fried the #2 mosfet(hall effect) sensor and a diode.)(second time occurrence)
Had the avionics engineer repair it.

Installed the system as per HHB instruction.
1 cylinder TDC. With timing mark on Fire.
Aligned both timing marks on mechanical advance on governor. (original governor)
Positioned pamco plate as per photos.
Attached rotor with magnets horizontal.

Press the start button and it starts backfiring.
Possibly out of #2 exhaust.
Didn't run at all. Too scared to let it.

First question.
Can I check spark with plugs out of engine to check for spark. Won't damage pamco??

What should I do.

So long as the spark plugs are well grounded, it should not cause an issue.

Perhaps some good pics of rotor, pick-up plate and advance would help us help you. Also, pics of power supply.

Note: to avoid confusion shall we refer to cyl.'s as L & R? How are you determining TDC and correct position of cam?
 
Left cyl plug removed.
Rotate engine watching valves open close.
When both valves closed with left cylinder at top and timing marks on generator aligned on T. (can insert feeler Guage between tappet)
Oem charging system

The bike was running before this.
Away Fm bike atm. Will send pix later.
But I reckon they look close to HHB photos on his page.
