Each end of the advance rod has its pin installed before the points cam and the slotted other side were bolted on. Each pin is pointed the same way so I won't be 180 out. The square weight/spring mounting bracket was positioned with a pin. Thought I would set the gap before mounting the weights, but the points cam turns independently of the crank. Will this correct itself once I assemble the auto advance mechanism or have I missed a key or a pin someplace?
The motor came to me with the lower part of the head, the cam and chain in place and I bolted on the rocker box etc.

Yes, you need to finish assembling the advance unit. Installing the weights will tie the advance rod to the cam. But, it's still possible to assemble it wrong and get the timing 180° off. You must align the slash on the little disc with the corresponding slash on the advance unit backing plate .....

If you assemble it as shown in your 1st pic, the timing will be 180° off.
