I own a 1983 Heritage Special. Runs better than good...
My 2nd 650. (I owned a 1978 brand new)
The Heritage has 2 owners prior to me.
It has newer a charging system.
Since I want to "clean it up" by removing ALL unnecessary wiring/parts etc...
My questions would be:
Is there a diagram available, OTHER than the tech drawings to perform this task?
A diagram developed for the "layman" so to speak?
I feel a complete re-wiring would be the best course of action.

If you do a Google image search of:
XS650 simplified wiring diagram
you'll get all kinds of hits.

The above one is pretty close to what came stock on your 83, except your original TCI was 7 pin.
What type is your newer charging system? Whatever it is, you ought to be able to find a similar diagram that fits.
If you're keeping your turn signals, you can find a separate diagram for them that can you overlay onto the simplified diagrams.

Ok, So I posted this picture (crank shaft left side) ... and now my question: Is this particular part a charging system? Or simply part of the ignition system?
Other threads have led me to believe I need to connect a jumper to the lighting side of the electrical, due to lights not coming on, brake light, head light, etc...

Your pic shows a Permanent Magnet Alternator (PMA), which is non-stock. I've never used one, but there is a lot of info on them if you look.
Yes, jumpering your lighting will probably work.
