Rear wheel alignment

Here I go again with the questions. I took the rear wheel off to replace the swingarm bushings. I got it all reassembled againg and I decided to check the wheel alignment. Seems like the rear wheel and front wheel misalign about 9mm. The rear wheel seems to be pretty straight in the frame. The markings on the chain tensioner align. Still when I use strings and meassure rear wheel to front wheel it seems like it is parallell but 9mm less clearance on the left side. I can't see that I am missing any parts either.
 
How's the chain? If your rear wheel was 9mm off from where it's supposed to be I think the chain would completely miss the rear sprocket so if it's on there without binding horribly I'd turn your suspicion to the front instead. Forks bent? Neck tube bent? Or maybe it's just the way it is?
 
Weekenderider, I don't quite follow. How do I meassure that?
Chain fell on pretty easy. Runs smooth.
