back firing/misfiring

ok so I have shotgun pipes with no baffles, I know I need to re-jet......

I had my bike running while testing my new pamco pma cap setup, on a rough wiring all good.

I have snice rewired it for a temp/ridable wiring setup before its stripped and redone once the frame is painted.

upon starting it after doing other bits of work on it the right cylinder is misfiring and back firing. (longer of the two pipes)

putting my hand over the tips it doesn't have the same constant pop as the other good cylinder, it actually vacuums a little the sometime it will blast air out and flame/back fire.

I can remove the right spark plug lead and no real change, removing the left one it will cut out.

the whole engine doesnt want to idle low either like before.

I checked all my connections etc.

Any ideas?
also the ignition unit, does the end near the connections go on the left or the right
