Need to replace coil for electronic ignition

All stock. My research (thank you for this site, guys!) tells me to go about reconditioning this bike in a certain order. I've already taken care of the cam chain tension and valve lash, when I went on to *check* the timing, I decided to test the coil. Following Clymer's, I found the coil to be just barely out of spec. I can't recall what I did other than remove the coil and put it back, but now the bike doesn't start at all, and now the coil is WAY WAY out of spec. 3.5 ohms across the primary coil, and 1200 ohms across the secondary. I just want to get it running right, and I'm on a strict budget. Does this sound like doctor's orders?

also, it says to mount it backwards, so I assume that means new longer wires:

those are "high tension wires" like the coil's description states. Which I assume just means "spark plug wires". Is there any advantage to using the yellow ones that justifies the extra $3?

thanks in advance. I'm probably overthinking it, but this is my first bike and I'd like to get one thing right on the first try for once in my life.
 
Does it matter which spark plug connects to which of the ignition coil secondary connections?
 
On a dual output single coil, no it doesn't. Both plug wires fire every 360° of engine rotation. One plug will get what's called a "waste spark". That's just as the name implies, a wasted spark. The plug will fire but that cylinder is at TDC on its exhaust stroke so there's no fuel/air charge to ignite.
