PMA Swap - Rough Idle & Other issues

Hey guys,

This is my first post, but I've been using the threads to trouble shoot for a few months now. I know there are 1000+ threads on this issue, but I can't seem to find exactly the right answer.

I've been doing some electrical work, and here's where I stand.

1. Upgraded to a PMA from TC Bros last week (battery, kick only). Load tested my battery. A-okay and fully charged 12.5v
2. Rode the bike for about 30 mins, and it died. (realized I grounded the reg/rec to just the frame and it wasn't charging).
3. Moved the ground to the engine block. Getting around 13.8-13.9v on the battery at 3000rpm.
4. Took it for a ride. 10 blocks later it's choking out and all over the place at idle. When I turn on my headlight or use the brake lights the problem subsides (not 100%, but it gets a lot better).

Any idea what the problem could be????? Should the red wire from the reg/rec go straight to the battery? Should the reg/rec be grounded to the engine block or the frame? :banghead:

I made a wiring diagram below.
