1979 650, everything new. rephase , PMA, Pamco ign., 34 mikuni's, . At first the bike ran like a 250, everything checked out ok but just ran bad. Found the new voltage regulator was bad. put on a new one I had laying around and now it runs like a 650 but won't run past 4000 rpm. It will in neutral but not riding it. I have a capacitor , no batt. Any one else have this problem ? When it ran bad, it revved higher. Now it runs better but not high. I tried adv. and ret. the timing but no change.
 
on one cylinder, yes. its only using one cylinder=325cc, but since your running cylinder is dragging around the other side, cuts it down to 250-+
You have two different tdc's. hence rephase. need two separate points/or the appropriate pamco.

Hi Maxton,
after checking that the ignition is right for the rephase
try swapping the pleated tapered air filters for UNIpods.
Then try swapping the capacitor for a battery.
I've seen more than one post which claimed that doing one or the other of those things fixed a similar problem.
