It's really gonna depend on what you're after. Mikes can be suspect on quite a few parts, I believe we have a thread here detailing members bad experience with a said part. TC bros sells good stuff I think, just not near quantity of 650 specific parts like Mikes. I would say check out 650central but I'm hearing they went offline, Hoos racing sells quality stuff.
Some things are still available from Yamaha. It depends on what you are looking for.

MikesXS has a vast range of XS650 parts, I'd be good with buying anything made of metal from Mikes,
anything elastomeric I'd first try to get elsewhere.
Heiden Tuning is another good site to browse through.
Can't say about TCBros, I've never dealt with them.
Mike (Mercury) Morse's 650 Central can be really helpful but recent posts say the site has recently gone dark.
