I have these xs650 coils as spare parts.

This is the coil on my bike. Its wires are molded into the coil, and my current wires are shorting a bit thru the insulation. Found this out warming my hands up on the motor and got a decent shock from both sides. I have new plugs and caps and some spare 7mm wire to do the swap but was wondering if the above coils can be wired in, in place of the lower coil.

Theoretically, if you wired the two coils in parallel with a resistor to bring the Ohms back up, most likely you could but nah, fugeddaboudit.
Grab your billfold by the throat and pony up for an aftermarket good quality two wire coil.
 
The coil on your bike is a TCI coil. The TCI needs a coil with 2.5 ohm primary side ohms. The two coils you have are points coils and have 3.9 ohm primaries.
Your best bet would be to get a new dual out put coil with a 2.5 ohm primary that uses replaceable plug wires.
Mike's sells them. Ebay sells Harley type coils that you can use. Other bikes, even 4 cylinder bikes used a similar coil.
