The crossover pipe helps the exhuast scavenge spent gases out of the cylinders. This scavenging also helps pull in more air/fuel from the carbs. Helps achieve proper cylinder fill.

That's the theory. In the case of the stock 650 exhaust, I'm not sure if that's really happening though. The crossover pipe seems too far downstream to have a proper effect. This problem plagues many V-8 designs, the crossover is simply too far downstream to give the full effect.
I haven't seen dyno results, so I can't say for sure one way or another.
