Isolating short from charging system

There is nothing wrong when you measure 2 amps flowing with the key on and the engine off. When the key is on, current flows to the rotor, and 2 amps is normal current for the rotor.

That is not a "short". A "short" means there is almost zero resistance, which would then draw more than 20 amps and blow the 20 amp fuse.

The ignition feed (red in your case) and the brown going to the charging (rec/reg) circuit must come from the downstream side of the ignition key. The ignition key is there for a reason, don't try to eliminate it.
 
Thanks everyone. When you say downstream of the ignition key it makes me nervous that I have some something wrong.

My brown and red wire connect to one terminal of the ignition switch. The other terminal of the switch goes to the positive battery terminal. Is that correct?

You say it should be downstream. I suppose that makes sense if you envision current flowing from the positive battery terminal to the negative one.
