the tire seems very slim for a rear. since it is shaft driven and not much room for clearance, could you put a thicker rear tire on the bike?

You probably can go a size bigger. Measure it and find out!
On the few shafties I've owned, the rear tires were already a close fit. I don't think you'll be able to up-size it.
Sell it and get an xs650!
Not that it'll completely solve your skinny tire issues, but at least you have a couple of options (offset sprockets and jackshafts).
